It occurred to me recently that we never saw Eliza endangered in any way. She has never been attacked or captured, anytime something bad went down she has been somewhere safe.
This is the only recurring character you can say this about. All series regulars have been captured at least once. And everyone else with a name has been seen in some sort of danger at least once, even if it falls short of being taken.
So, I can't help but wonder how long Eliza never being harmed can last.
I can easily see Lillian/CADMUS kidnapping Eliza. They did capture Jeremiah after all, and it looks like he managed to escape. They probably figure she would know best where to find him, or failing that they could simply force her take his place since she's a scientist too, and knows just as much as he does about alien biology.
When you think about it she is actually quite vulnerable to this sort of thing.
1) She is somewhat isolated from the rest of the cast, since she lives in Midvale. So it would take longer for someone to notice she's gone.
2) She hasn't been shown to have any fighting ability, or any aptitude with firearms. So we have no reason to believe she can defend herself against the likes of CADMUS. (it's possible that she can hold her own in a fight and is an expert marksman, but we have no reason to assume that, as most people are not)
Also there's a good chance that Lena will learn about Kara's secret, and this seems like the sort of situation that could lend itself to Lena finding out.
Or, maybe they will have Jeremiah go villain on us and have him kidnap Eliza himself, before CADMUS gets the chance. He could even justify it to himself by saying he's protecting her from CADMUS. Lillian threatened to harm Kara and Alex to get him to cooperate, chances are she threatened to harm Eliza as well.
They never mentioned Eliza in the season 2 finale. It could have already happened. Maybe Season 3 will open with Alex calling Eliza to tell her that Alex and Maggie are engaged, and Alex is not able to reach her.

I also think you are on to something. I myself have often wondered the same thing. Her and her husband have a vast knowledge of alien physiology. The only thing with Cadmus is whether it still exist and if it does then what happened to Jeremiah. Of course if they did lose Jeremiah in all the happenings at the end of season 2 then Eliza would be a good choice. To be truthful, I would be for anything that gives Helen Slater more screen time, I think she is an excellent actress and I love it when she appears in the show. I also wish that they would have SuperGirl/Kara surprise her one day by calling her mom instead of Eliza. That would be a real treat.

Eliza was sort of threatened by Maxwell Lord in the S1 episode 'Bizarro' when Kara said to him while he was in his D.E.O. cell "You'll never threaten anyone ever again" and he replied "Anyone like Eliza Danvers?".
I thought about that but I saw that more as his way of getting under Alex's skin, then being a genuine threat. It was also an attempt to make himself seem more formidable ie: that's right, Alex, I know everything about you, including the people you care about.
It would still be fun to have a short scene where Alex interrogates a confused Max about her missing mom.
Even better would be a scene with Alex questioning Lillian Luther, as Lena Luther observes.
Lillian: Why would I kidnap your mother? I have nothing against humans. What purpose would taking your mother serve?
Alex: That would be a lot more convincing if you hadn't already held my father captive for over a decade.
Lena:
Don't assume malice when stupidity is an adequate explanation. At least, not the first time.

Good ideas there Gavagai, so very true on that Alex/Lillian conversation.
While I would like to see Kara rescue Eliza from a fantasy perspective I imagine Alex would want to be involved in the search and rescue mission, given Eliza is her Mother and the cold relationship between the 2 that was shown in the 'Livewire' episode has become quite warm now.
Building on these two great ideas... If Alex WAS the one to rescue Eliza, I could imagine a scene much like we saw with Kara "on the outside looking in." I still believe the writers need to resolve ON screen those feelings of unresolved disconnect between Kara and Alex the writers created from Alex's attacks on Kara during the Jeremiah episodes.

Hmm... I hadn't really thought about it that way. I assumed that both sisters would be involved in the actual rescue.
I just thought that Alex would take the lead when it comes to interrogating people, because she would be better at it. Appealing to their better nature is not likely to work on either Max or Lillian. Besides, Lillian is unlikely to listen to anything Kara has to say, and Alex already has something of a rapport with Max.
If Kara does contribute to the interrogations it will be by convincing Alex to let Lena help.
Lena helping out is where it really gets interesting, because it means there's a good chance that she will find out about Jeremiah
And Jeremiah is the thread that ties the Danvers, Supergirl, the DEO, CADMUS, and Lillian all together.
If Lena pulls at that thread the secret's out.
And chances are Lena will pull at that thread.
Lena is going to want know why her mother kidnapped her best friend's (foster)father, and she is going to want to know why her best friend, Kara, never mentioned it.

I'm actually hoping Lena finds out WITH Kara right there... As in Kara being forced to save Lena as Kara, not Supergirl. I want much much more of a dramatic unveiling than we have been getting since the big reveal to Winn. The only other great reveal was Kara/Cat on the balcony the first time.

That could be an exciting way for Lena to find out, but it doesn't exactly allow the writers to build up to it, and it takes agency away from Kara since it forces Kara's hand. It also means that there can be no dramatic confrontation scene like with Cat because there would be no need for Lena to confirm her suspicions. Instead it would be replaced with an awkward moment.

Lena: so.... you're Supergirl...
Kara: ...yep...
Lena: sooo... do you always just leave your clothes behind like that?
Kara: ...sometimes

Actually, I would expect Lena to respond with "shocked disbelief" at first.:
"Wow! I would never thought - or even suspected that.....!"
Which of course would add a bit of drama, rather than just an awkward moment. Anyway, that's way I would write it....
