Besides the fact that Kara and Supergirl sound exactly the same and glasses don't quite hide much, that is.
- A while ago Lena became Kara's friend. Lena met Mike, who was Kara's friend at the time.
- Recently Lena learned Kara and Mike were dating.
- Lena is abducted by Rhea and forced to marry Mon-El, who is an alien and obviously is Mike since he never bothered disguising much (or at least effectively)
- Supergirl rescues Lena and Mon-El, and it was apparent Supergirl is in a relationship with him.
Lena is supposed to be a genius. So about time she figured.

Mon-El: I see why Kara loves you.
Lena: Likewise.
Like Cat Grant, Lena totally knows that Kara Danvers is Supergirl. Unlike Cat, I'm not sure Lena knows which one is the real person and which one is the secret identity.
Kara needs to have a talk with Lena about this before Lena starts thinking that Kara is playing her.

Maybe Lena (knowing her own family's past) being Kara's friend and understanding her reluctance is willing to let things be and choosing to let Kara open up in her own time.
